## Executive GIST (TL;DR)
- The study targeted the SARS‑CoV‑2 main protease (**Mpro**), a conserved viral enzyme essential for replication and a validated antiviral target. - Researchers used 148 crystal structures of **SARS‑CoV‑2 Mpro** complexed with non‑covalent inhibitors from the Protein Data Bank to build a map of ligand interactions using protein‑ligand interaction fingerprints (IFPs). - Analysis of these IFPs highlighted the **S2 binding site** as a principal anchoring region for most non‑covalent inhibitors of Mpro. - The interaction map guided a virtual screen of an in‑house Thai natural product database to prioritize compounds predicted to bind Mpro at relevant subsites and to reproduce key interaction fingerprints. - Docking selection criteria included pose quality, interaction profile agreement with the IFP map, and energetic metrics; seven hit compounds were initially selected. - Molecular dynamics (MD) simulations were performed on Mpro–hit complexes to assess stability and persistence of interactions over time. - Three compounds—panduratin A (CPD3), deacetylmammea E/BA cyclo D (CPD4), and n‑pentyl beta‑carboline‑1‑propionate (CPD5)—emerged as particularly notable virtual hits, consistently forming strong interactions at the **S2 site** via π–π, H–π, and hydrogen bonds. - The paper reports these computational findings as candidates for further experimental validation; specific experimental follow‑up data were not reported in the abstract. - Conflict of interest statement: the authors declared no conflicts. - Source details: J Comput Aided Mol Des. 2026; PMID 42758356; DOI 10.1007/s10822-026-00941-z.

In this study, 148 crystal structures of SARS-CoV-2 Mpro complexed with non-covalent inhibitors from the Protein Data Bank (PDB) were used to map the inhibitor binding site using protein-ligand interaction fingerprints (IFPs). The analysis revealed that the S2 binding site serves as a key region to anchor most non-covalent inhibitors. This mapping was used as a guide to virtually screen an in-house Thai natural product database for potential inhibitors of SARS-CoV-2 Mpro. Seven hit compounds were selected based on docking results, including pose quality, interaction profiles, and energetic criteria. Molecular dynamics simulations confirmed the stability of the SARS-CoV-2 Mpro-hit compound complexes, revealing that panduratin A (CPD3), deacetylmammea E/BA cyclo D (CPD4), and n-pentyl beta-carboline-1-propionate (CPD5) were particularly interesting virtual hits, as they consistently formed strong interactions with key residues at the S2 site through π-π, H-π, and hydrogen bonds. **Keywords:** Main protease; Non-covalent inhibitors; Protein–ligand interactions fingerprint; SARS-CoV-2. © 2026.
