## Executive GIST (TL;DR)
- This preprint reports a large-scale cross-trait and multi-**polytranscriptomic score (PTS)** analysis of **Parkinson's disease (PD)** using whole-blood RNA-seq from three AMP-PD cohorts (N = 2,741; cases = 1,644). - The authors calculated ~550 PTS for 100 phenotypes and tested cross-trait associations with PD, identifying 26 Bonferroni-significant PTS associations (p < 9×10-5) involving 18 phenotypes across 11 trait categories. - Significant cross-trait links included phenotypes in **neurodegenerative disease**, respiratory function, sleep, and cardiovascular traits. - Only one analogous association was detected using corresponding **polygenic scores (PGS)**, indicating that measured transcriptomic data added information beyond genetics alone. - The study built multi-PTS machine learning models that combined multiple PTS to predict PD case/control status; a sparse model with seven additional PTS improved discrimination beyond age, sex, and PD-PGS, reaching an **AUC of 0.74 (0.70–0.78)** and representing a 0.09-point improvement in AUC on external validation. - The approach leverages the stability of genetics with the dynamic biology captured by gene expression, aiming to identify associations not captured by genetics-only methods. - Data and code resources used or produced are publicly available through AMP-PD registration, Zenodo (TWAS and SMR results; eQTL weights), FUSION, SMR, and GCTB project pages as detailed in the manuscript. - The report is a preprint not yet peer reviewed and the authors note appropriate ethical approvals and participant consent for AMP-PD data use. One author reports consultancy with UCB; others declare no competing interests. - Funders include Parkinson's UK, Aligning Science Across Parkinson's, Michael J. Fox Foundation, and Wellcome Trust. The preprint notes that findings should not guide clinical practice until peer review.

Poly _transcriptomic_ scores (PTS) - the sum of an individual's observed gene expression weighted by transcriptome-wide association _z_ -scores - combine the stability of genetics with the dynamic biology of gene expression and have the potential to identify associations not captured by genetics alone. We present the first large-scale cross-trait and multi-PTS analysis of PD, calculating ~550 PTS for 100 phenotypes using whole-blood RNA-seq data from three independent clinical cohorts in the Accelerating Medicines Partnership Parkinson's Disease programme (AMP-PD) (_N_ = 2,741; _N CASES_ = 1,644). We identify 26 Bonferroni significant cross-trait PTS associations with PD (_p_ The Chan Zuckerberg Initiative, Cold Spring Harbor Laboratory, the Sergey Brin Family Foundation, California Institute of Technology, Centre National de la Recherche Scientifique, Fred Hutchinson Cancer Center, Imperial College London, Massachusetts Institute of Technology, Stanford University, The University of Edinburgh, University of Washington, and Vrije Universiteit Amsterdam.
